Bookmark Duplicate Detector has a marvelous cleanup functionality. It can show a list of duplicate links and in what bookmark folder the’re found. You can then choose which one you want deleted.

And one of my favorite features. If you bookmark a page it directly tells you if it already exists among your bookmarks.
